With prominent neurological manifestations and cardiac involvement, Friedreich ataxia stands as an autosomal recessive multisystem disorder. Within the FXN gene's first intron, abnormally large GAA expansions are the cause of the disease. Proprioceptive neuron loss is selectively observed in Friedreich ataxia, the reason behind this particular cell type's vulnerability remaining unknown. An in vitro characterization is performed here of sensory neuronal cultures derived from human induced pluripotent stem cells, which were substantially enriched in primary proprioceptive neurons. From isogenic control lines of Friedreich ataxia siblings, healthy donors, and Friedreich ataxia patients, we differentiate and employ the resultant neurons. Transcriptomic and proteomic profiling suggests a disturbance in cytoskeletal organization, impacting growth cones, neurite development, and, eventually, synaptic plasticity in later stages of maturation. Electrophysiological analysis of mature neurons reveals alterations in the spiking profile of tonic neurons. Even with the reversal of the repressive epigenetic state at the FXN locus and the recovery of FXN expression, isogenic control neurons show persistent similarities to Friedreich ataxia neurons. For biosimulation models to be fair, a complete delineation of model entities, encompassing reactions, variables, and components, is indispensable. The COMBINE community champions the use of RDF with composite annotations, leveraging ontologies for semantic richness, guaranteeing accuracy and comprehensiveness. Annotations of this type help scientists pinpoint models or detailed information for further use, including model creation, reproduction, and cataloging. RDF semantic annotation, precisely retrieved, relies on SPARQL as a key standard. Unfortunately, the use of SPARQL is not practical for the majority of repository users who explore biosimulation models without a solid foundation in ontologies, RDF structure, and SPARQL syntax. We introduce here a text-based information retrieval method, CASBERT, which is user-friendly and capable of presenting potential relevant entities drawn from models throughout a repository's content. Bidirectional Encoder Representations from Transformers (BERT) underpins CASBERT's methodology, where each composite entity annotation is translated into an entity embedding and cataloged in a list of entity embeddings. A query for entity lookup is transformed into a query embedding, compared with entity embeddings, and the resulting entities are shown, sorted by their similarity score. Implementing CASBERT as a search engine, the list structure facilitates the inexpensive addition, modification, and insertion of entity embeddings. To validate and scrutinize CASBERT, we established a test dataset using data from the Physiome Model Repository and a static export of the BioModels database.
